It is a joke originating from censorship in places like YT where the platforms remove all "offensive or violent" speech, so if someone is going to say they want to do something controversial (usually as a joke), they say "in Minecraft" to sarcastically indicate that they are referring to doing that in a kids game, and thus it is not a real threat or claim (it usually isn't but is censored anyway).
