Supposedly it is to fix damaged ballots.

The problem with that explanation, is that this isn't the 1500's.

A flat bed scanner or copying machine could have been used, and then the damaged ballot stapled to it after it had been recorded.

Shouldn't the damaged ballot be visible somewhere there if she's just copying it?

Supposedly the guy sitting across from is reading the damaged ballot. What if he reads it wrong on purpose? Do they staple the damaged ballot to the new one just filled out?

One would think. The video isn't perfect, but they don't look damaged to me. And why not just re-scan them or copy them? They could then record it, and staple the damaged one to it, for verification purposes as to why it was a copy.
