Run all the ballots through the machines again, but have a group selecting 500 ballots for each candidate from the "to be counted" stack. Then check the counts, run those through and check again. Confirm the expected result. Do this throughout the count.

Should tell us if the machines are fucking with the numbers and shouldn't slow the recount down much at all.
