It seems like if the swapping was not caught in real-time, it could be somewhat rectified afterwards by hand counting the paper. At least, I would hope so.

In my state, we filled out the paper with a pen. I’m not sure how it works everywhere. It seems hand counting the paper ballots could yeild the vote flipping discrepancy. I believe a county in MI used this method to discover a bunch of swapped votes.
