For instance each house race is specific to a certain area and population. Do the number of received ballots match the expected return? I suspect they avoided voting down ballot to disguise this issue.

Some will leave some races/issues blank. Some will vote very specifically and cross party lines a few times.
I think the appropriate way to handle a voting machine is to have a kiosk where people select their preferred candidate, it prints out a ballot on paper with security features, and the voter reviews the paper ballot and places it in a locked ballot box.
The kiosk can broadcast a preliminary vote count for rapid results but the paper ballots need to be counted to certify the election.

What you're saying makes no sense, if the official count of votes is 10000+, and there's only 1000+ votes, then they can't say its 10000, so its going to deduct from Biden, isn't that how it works?
Every mail-in ballot should have unique fingerprints from the people they were mailed to. Yes, they will often have the prints from the people that handled the ballots without gloves on... but EVERY mailed-out ballot should have a unique set of prints from the individual that filled it out at home. These fingerprints will likely show up in places that poll-worker prints don't- how you handle a ballot you are filling out differs from how you fill out a ballot you are simply counting. ((Bear in mind, I am not saying we match the fingerprints to voters, merely establish that the prints exist.))
ALSO related: you can tell under a microscope if a piece of paper was folded only once or multiple times. A ballot that was mailed out and returned would register as having been folded multiple times!

My understanding is all of the i-nperson ballots were done leaving a printed out ballot, so only the mail-in ballots would have been filled out by hand. Even if the mail-in ballots have been separated from the signature envelopes, shouldn't the ballots and envelopes be batched in some way keeping them together? Like 1000 ballots in box Z corresponds to 1000 envelopes in box Z. This way even if you can't match up the ballots with envelopes if enough problems are discover in the batch they could all be invalidated.

If you have the PDF for the original ballot, all you have to do is edit it and fill in the bubble, then print as many as you want.
Forensic examination of the ballot would show that the "filled" part of the bubble was printed at the same time as the rest of the ballot.
