If they shredded Trump votes which were already omitted from the tally then an audit won't help, as there will be no evidence that such votes ever existed. I expect this is what they did.

Aren't there laws that these documents need to be preserved for some amount of time after the election? It won't get certified if tons of documents are missing that legally needed to be preserved.

Assuming these weren't Trump ballots being shredded!! Then the Trump votes, that never got counted anyway, won't be found and are shredded and gone forever!! Nobody would even know that there ever were documents

Yes, all ballots are required by law to be preserved for at least 22 months.
