Many navigation aids will need to be recalibrated. From what I recall, it happens quickly on a geological scale but it's not like you'll wake up and it'll have flipped overnight. You do get some weird stuff while it's going on like multiple poles. It's not like it just flips but has to go through weird intermediate stages.
There might be some issues with the protection the earth's magnetic poles give against radiation from space I guess. That could potentially disrupt electronics and communication and maybe could be biologically harmful.

Could the flipping of the poles take place over weeks/months/years, before finally fully settling into their new positions?
It was my understanding that they would not just flip instantaneously.
The problem isn't limited to two poles drifting to new positions. Multiple "poles" appear and disappear during the transition.
