You would have to understand the state's history and politics a bit more. I'll try to condense it, but it's a rather complex beast.
Boston is an old city with narrow streets that can't be widened without knocking buildings down, and as such it wasn't built with the idea or concept of cars on it's streets. Most people used to take the commuter rail to work in the city if it only required one switchover (Comm Rail -> Subway -> Work) to avoid the gridlock. Amtrak also runs on these same rails.
Mass has historically been a separated workforce state, some of this dynamic has changed with telecommuting but not much. If you live north of Boston and commute at all to work, then you likely work in the northern part of the state as well. The same is mirrored for the southern and western sides. This has created an unbalanced job market for as long as Boston has had a workforce that commuted in, and these lines cut straight through the city.
We have two main train stations here, they are connected only by subway with a switchover (North -> Green/Orange -> Red -> South). A trip from North to South takes at minimum 15 minutes due to these swap-overs and can be far worse if you get stuck in pedestrian traffic.
They used a method called cut and cover to put I-93 under the now demolished raised structure, the original proposal for this with the rail line in the center was only a fraction of the actual cost to what the studies showed would be the projected future cost. They knew back then that the growth was not sustainable by only doing the road portions, and it was also apparent then that by improving only the roads it would put more cars on them.
All of this comes together with this result:
Building the tunnel during the BigDig would have been an easy endeavor, they could have connected the stations near street level and could have been properly vented to use the diesel locomotives in them.
Now to connect these rail lines, they will have to build three underground stations, and two massive plunges underground with a slope and depth too much for operating the diesels in. Ventilation is one of these concerns.
There is now only one path through the underground that will work and they are planning to build a giant building by south station that will require them to Pile Drive the supports through that very path.
The infrastructure for the commuter rail and subway systems have been deteriorating for years pushing more to the already struggling road system.
The state uses some of the Taxes collected to subsidize the rail systems, the amount needed continues to go up. The response has always been to just cut service and raise prices for tickets, pushing more to just drive.
It has become cheaper and faster in many ways to just drive from point to point and people do, with the help of Uber and Lyft further exacerbating the congestion issue. More cars on the road constantly instead of for commute.
We pay millions every few years on studies that come to the same conclusions with no action taken.
