Pneumopathogenic bacteria is built up in the nasopharynx which is the area in the upper throat behind the nose. Bacteria would build up there because of lack of oxygen going into the nose and mouth. That quote is saying not just the influenza agent killed but this pneumopathogenic bacteria contributed to many severe and fatal cases.
