The VP is the president of the senate and is addressed that way when presiding over the senate. Same way that the chairman of a house or senate committee is referred to as “Mr Chairman” when running a committee meeting.
Aside from that, parliamentary procedure refers to anyone presiding as the president... which is usually some new person who drew the short straw, so everyone else can vacation with lobbyists.
Why are they referring to Pence as Mr. President? Or am I missing something?

He's the President of the Senate. That's his title while he is in the chamber
