It's been my belief that Commander in Chief (of the executive branch) Is the like top dog of the military. I am not sure if there is different information I have learned so I ask; National guard part of the military? Who ultimately is in control right now?

National Guard is a branch of the military. He is in control

Only when they are nationalized deployed as part of the DoD. Otherwise they are under the control of their CG, who reports to their home state Governor. But since DC is under a declared State of Emergency and FEMA is activated in DC, they are under FEMA control.
