I don't think the ballots are a concern anymore. Unless they wanted to further by looking for ballot stuffing. With a hand recount already done and the math not adding up there is nowhere else to look but the machines where your bullet points are spot on.
Let's just hope it happens and its not Pro VV and or SLI.

Who will perform the audit? Do they have political ties or any ties to Dominion?
How will it be done? Original paper ballots looked at forensically?
Will the voting machines be audited forensically to rule out malicious code updates before/after the election?
