Chimp DNA is much different. They just compare the most similar portions and what they claim as the difference is just the percent of difference between the similar portions and just ignore everything else that is completely different.

No, that's not what they do. They consider 99.5% of DNA is "non coding DNA," meaning we have no idea what the fuck it does.
