The church killed more Christians for heresy than they did Muslim infidels during that time. You fail to account for man's spiritual nature and the prevailing attitudes of the world. God never said he'd return in our darkest hour, he did say he'd return unexpected like a thief in the night. I'd hope we all square ourselves with God and live every moment as if final judgement could come in the next.
