I thought Jim Crow laws had to do with behavior and spread of disease, in an era before spread was fully understood it made sense to separate the facilities for those more likely to be carrying said diseases. It was a simple step then to divide those who acted in objectionable ways so they didn't bother other people.
Basically everything AA people don't like can be traced back to the rest of us having to deal with the fallout of their poor choices.

I don't really know about the rationale they used to institute Jim Crow laws, but I don't think diseases had much to do with it
