Japanese people go on tours all over the world, including to "brown countries". A lot of them quietly don't like foreigners in Japan because of the problems they bring and difficulty in communication with them. If certain businesses can get away with keeping them out, they do.
The older generations and people in rural areas are more likely to be distrustful of outsiders - this is human nature. Even when they're unsure of someone they've never encountered before, most of the time they act welcoming or at least polite.
Of course someone programmed with progressive American ideas might consider that racist. But honestly the worst actual racism I've seen is by schoolkids against halfs, and anti-Korean hate. (it's reciprocal in Korea)
If anything Japan should be a little bit more racist, because this year they're going to start increasing the number of immigrants allowed in the country, and the ones they have are already causing too much trouble.
