The president can't "dismantle" entire agencies. The president is elected to run the government, and does not have the power to delete parts of it that he doesn't like.

Also, the Sixth Amendment guarantees the accused the constitutional right to a trial in the state and district where the crime is alleged to have been committed (and the state must prove it was committed there). You can't move the trial somewhere else.

Then there are some technicalities over funding (or removing them once funded) them because the house is in control of that. Then there are piles upon piles of federal laws pertaining to executive branch employment layered 30-deep on top of that. And probably another 1000 things I'm not aware of.
In the end, constitutionally, all executive branch agencies answer to the president, but unravelling everything isn't so simple, by design by the same people who will make full use of these entanglements to prevent their unravelling.
