Customs will check their passports! If they have traveled from Europe to Canada, I would think the U.S. wouldn’t let them in. No customs stamp for you........

That's what Roxham road is for. If it's good enough for people traveling into Canada, it will be used for the opposite direction too.

Your premise is wrong. Everyone can not re-route through Canada to the USA.

They would have to enter Canada, and then book a new flight from Canada to the US.

But, if they are an EU citizen, the first thing they will be asked is whether they have been in the EU in the past 30 days. And if the agent doesn't believe them (or maybe for everyone), they'll have to show the stamps in their passport.

I suspect that customs is already reviewing passports for fresh entry stamps, to determine if anyone entering the country has been to a "hot zone" recently. You might be able to slide by if you are a member of Global Entry and don't have to show your passport to a person.

You are correct. Travel pre-auth and customs agents are asking about recent travel, and then reviewing passport stamps to see if any recent travel from Level 3 countries.
