It's a post-apocalyptic setting where "zombies" (people who were infected with a fungal disease and aren't "zombies" in a traditional sense of the word) have very little to do with the story. The bulk of the story involves two characters (and three factions) whose paths intersect. Both have similar things happen to them, both have different sides of the story, and both have different motivations and intentions. It's a story about revenge and you experience two sides of the same coin.
Also, Ellie was a lesbian in the first game, that's actually not something they threw in at the last minute to make a diversity quota in this game. They also don't become "friends" in the end.
