Because honestly, it would have been better to just ride it out and be fully declared innocent. Pardon doesn't equal acquitted. If Trump didn't think he was gonna get a second term, he still has until January to pardon Flynn if he wanted. The timing of it makes me thing there's more to it, and he knows something.
