As soon as the media got wind of the FBI investigation, the administration had to toss him. The cover story was "Flynn lied to the Vice President" so that Trump and Pence didn't have to answer media questions about their knowledge of Flynn's alleged crimes. Trump and Pence just went the "play dumb" route.
It was only much later that Trump suddenly started supporting Flynn again, after he realized they had a common enemy in the Mueller investigation.
