The Patriots are actually an AI that is seeking to shape the future course of humanity by curating these ideas and pruning the ones it decides are unimportant or harmful. The AI sees itself as benevolent in that it directs humanity toward the optimal future because human beings are too weak and stupid to do it themselves. The decisions you make appear to be of your own free will, but in reality everything you think and feel is or will be a result of the Patriots conditioning.

Turns out Snake and Raiden are just pawns of the Patriots and Solidus is actually the good guy because he wants to dismantle the Patriots system and free humanity from its influence.
