You need to understand Civil Service law, which was passed explicitly to make most career bureaucrats unfireable by the President or anyone else, without a ridiculously long process that they have a ton of ways to get around.
The days of the spoils system, where the President could fire the entire Executive branch, are long gone. The bureaucracy took actual power long ago.
