In this case, please recall that the Nobel-Prize-winning INVENTOR of the polymerase chain reaction, Kari Muller, openly said you shouldn't use PCR for diagnosis: its job was to amplify small samples of genetic material until you had enough of it to do experiments on. Another way of putting it is, the more cycles of PCR you run, the more sample you get, so that you can more or less guarantee a positive reading by running enough cycles. Add to that the lack of specificity, due to the small chains being amplified (nothing like, say, a unique 1000-residue-long sequence), and the test is bound to give a lot of false positives.
