The test is a PCR test. They were developed for bacterial infections (like strep) and work better with actual tissue cells on the swabs. I haven't seen any real justification for throat/nasal passage cells over say cheek cells other than that the concentrations of infected tissue may be greater in those spots.
It's not a glorious answer, but the tests just weren't developed to detect viruses. That's probably why we see so many false results.
