There are a number of theories as to what that meant. I can tell you this though, encryption is no joke and if it is a CIA asset that was confiscated... there is very little chance that the ISSM (or whatever they call it in the CIA) will be forthcoming about the key.
I am more inclined to believe that the kraken would most likely be some sort of packet capture and if shown, would show exactly the traffic between boxes. Though again, that assumes it's not SSL or some other type of encrypted communication.
Even if it was, this may not be all that great... the encryption on the system will be hard to break at a minimum. That's being optimistic...

Amphib's have a deck for helicopters harriers ospreys and other aircraft of that type. When fighting a shipboard fire you want to cool all of the surrounding compartments and decks in order to lessen the chance of damage to the structure of the ship keeping it cool lessens the chance of other serious issues that would have to be drydock repaired
When doing serious depot level work many systems are tagged out, or in other words they are completely shut off and made in operable. What I would say though is the tagging out the fire suppression system so is low less likely to happen then say electricity to a certain frame of a ship.
