You're right. After rewatching the engine shutoffs were intentional and only the last raptor engine that failed at max altitude failed to reignite.
Did you watch the stream? All three raptors failed when reaching high altitude. One after another. Before the landing only one reignited at full thrust. Looks like the 3 raptor engines came apart from each other on the way up. There was a moment where the internal cavity was on fire.
