Most commonly it's manually recounting the paper ballots which are required to be kept for a year or two after the election and required to have a chain of custody for them.

I am not fully versed in them, so look up the 2016 recounts that Jill Stein got started and the famous 2000 Florida one that ended up in the supreme court.

I'm really happy with my state, after 18 years of the old voting machines they upgraded to a much more secure system. 1. Show Voter ID, sign a form, get a punchcard and use a voting machine. Machine the prints out a Physical Ballot when you are done. This is then scanned to have it accounted for quickly, but the physical ballot remains in the chain of custody. If there is any fuckery the physical ballot can be counted.
