I think of it more like different parts of units pulled into a task force or different people pulled into a project.
Sure, they might be separate, but their operational control comes under someone else for a bit.
I was in the 101st for most of the 2000s and we were often put operationally under other units or commands for extended periods of time. Nothing changed who our parent unit was, but who called the shots was very different.
FEMA can be given operational control of military units (I'm assuming there must be a way for this to happen in an emergency) with them still being a different 'department'.
I don't know all what FEMA can do if an emergency is called, so...if someone knows more, please chime in.
