You can definitely use the tunnels between the buildings. Once you've gone through security to enter a building, the tunnels are free to use. The train that runs through a tunnel to the Capitol building requires you to be accompanied by a Congressman or aide (there is another security screening to enter the train tunnel). I've been to DC about 40 times and have walked through the tunnels many times.
