I worked as a California election worker in 2012. You just filled out a paper ballot, put it in a privacy sleeve, and drop it in a ballot box. At the end of the day, everybody gets together and puts a security seal on the boxes.
I actually like how California handles in-person voting, minus the lack of voter ID which is a big problem. Not sure what procedures exist to ensure the security of USB drives.
